In the FME_JOB_REQUEST table, the column REQUEST have visibles passwords of workbench.

And in the file fmeServerConfig.txt, the password of databases are visibles.

A service pack for FME Server 2012 would be appreciated !!

fmeServerConfig.txt is not viewable to any user of FME Server (apart from the account using FME Server Engine(s)) - you can block access to that directory using IIS/Tomcat. – Mapperz Mar 16 '12 at 13:32
