The primary strength of raster data is that it is best suited to modeling continuous types of phenomena, (such as elevation, contamination plumes, etc.), while vector data is typically used to model more discrete types of features, (city limits, wetland boundaries, etc). It's not clear by your question what your anlysis involves, but when using raster datasets a variety of analysis tools and the use of map algebra are available for comparing raster datasets on a cell by cell basis. When using raster datasets in an analysis, each raster can be used as a variable in a map algebra equation. Each cell in the output raster contains the results of passing the cells for that location from each input raster through the map algebra equation.
