I have a large map that has 118 grid squares and I've made each of these grid squares into a page for a map. When I generate an atlas using these pages, I need to be able to set the scale for some of them so they print correctly. Does any one have any idea how this is done?

So you need data defined scale. I don't think it has this yet but you could fill a ticket at hub.qgis.org – Nathan W Feb 5 at 23:11
