ok, so if anyone else has the same issue you can fix it by making sure that the ArcGIS server site is referencing the local name of your machine not the dns alias. The server was getting confused between the two names thinking it's two different machines. Hope this helps to someone.

The second answer of KevonFredrico worked well for me. With the BasicHttpBinding object you can indicate extra properties that are specified in your app.config like TransferMode or SendTimeout: binding.TransferMode = TransferMode.Streamed; binding.SendTimeout = new TimeSpan(0,10,0); //10 minutes
