That's a job for the Union geoprocessing tool - if you try it and think not can you edit your question to describe what about its output may not meet your requirements.

Even though this link is to a ModelBuilder in Batch problem I am wondering whether your symptoms may be due to the same underlying problem with the batch grid.

If you are in Australia, those coordinates could come one of the seven Map Grid of Australia (MGA) zones or may come from another Projected Coordinate System (PCS) like Albers, Lambert, etc.

I think you should include the output of the print statement in your question. There's no need to do this for all iterations just the last couple of successful ones and then the one that throws the error.

Welcome to GIS SE! Would you be able to edit your question to describe how you are running your script/tool in batch, please? Do you mean that you are using the batch grid?

Would you be able to edit your question to include the license level(s) that you have access to, and pictures of what you are trying to accomplish that include the input and output attributes, please ? I suspect you need Intersect (or Union + Select if you only have an ArcView license).

I think you should try running the Spatial Join tool manually from its tool dialog with exactly the same parameter values that your script is supplying.

Would you be able to edit your question to clarify that your requirement is to be able to specify min/max lats and longs to form a rectangle that is to be used to clip a shapefile, please?

Have you tried using the Copy Features tool dialog to run the step that fell over manually with exactly the same parameters that are fed to it by the script? To do this it looks like you will also need to run the prior two steps (i.e. Make Feature Layer and Select Layer By Attribute).
