I would highly discourage deleting any data and would recommend setting up a layer versioning system of some sort. I think this should stem from an IT strategy on how you want to preserve and maintain the data. For example, you can decide that you'll have an official version every week but have nightly updates every day. Furthermore, you don't want to be deleting features as if people want to open an older project, they should see the data they used at the time of map creation and not the new data that you merged

If you have ArcInfo I think you can do it this way: arcpy.FeatureVerticesToPoints_management(infc, outfc, "ALL"). That said, is your attempt to go to numpy and back a workaround?. Are your duplicate FIDs along the same line?

Ya, the idea is that to only import ArcInfo for the specific task that it's required for and then checks it out after. some of these scripts could take hours to perform and I don't want to hog the license manager for a 5 minute operation. The alternative would be to move the arcinfo required code into its own script and only be used when required then. Furthermore, when I import ArcInfo, Desktop license manager doesn't seem to change my license. Potential bug?

I think you're oversimplifying a very complex problem. How many nodes (distribution centres/stores) do you have in total? Are you trying to develop an origin/destination (O/D) trip table matrix based on time/period of day? Are there any restrictions on how many hours can a driver be on the road? restrictions on worker shifts, time of day, day of the week?
