The last thing I can think of is to uncheck the Render Caching... option in the Settings > Options > Rendering panel and test with that.

You can try backing up the shapefile, then loading a new copy that's made up of only the files that end in .shp .shx .dbf .prj - delete all the other files that aren't in that list.

There might be a spatial index on the shapefile that makes those old deleted features to show up.

That's really strange. What backups do you have to restore from? You left them in edit mode during the update? Might be a file system or operating system problem... More info might help.

I don't think it highlights them in the layer list, which would probably be helpful. That might be a good feature request, which can be filed at hub.qgis.org/projects/quantum-gis/issues once you register.

@WaseemAli There isn't a way to get styles from QGIS to ArcGIS as far as I know. But there is an "idea" somewhere in the ArcGIS Ideas page that requests this feature to convert SLD to .style and back and forth to increase interoperability.
