What do you mean by "remove" - show the true terrain under the cloud (thats impossible, as far as i know), or mask the cloud, so that your analysis will not try to analyze the cloud (thats what @Luke suggests using the QA band)

I find this very hard to grasp. It only has 4 slides that mainly say "look at these packages", and non-commented code that will give you examples, but leave all the research on what exactly this does to the reader.

You could try to only calculate your stuff on a subset of your data. That way you can see if there is a general problem with the workflow you want to perform, or if it "merely" is a problem with the data amount. Also: do you use a 64 bit QGis? If you use 32 bit this will only be able to use about 3,5 GB of RAM.

I dont fully understand the question. You have a non-spatial database, where you store the WKB representation of a point in a column with type varchar? If thats the case, you can use the function ST_PointFromWKB postgis.refractions.net/documentation/manual-1.4/… on the WKB value to get a geometry instance.

I guess your database columns are of a wrong data type. Probably you need to select UTF8 as the base encoding when doint initdb. See postgresql.org/docs/9.3/static/multibyte.html .
