Why not use arcpy? It would be easier to iterate all the raster by the command ListRasters and do your calculations by the command RasterCalculator.

@whuber Thanks for your suggestions. I was thinking a way to solve this: 1) Define a function DrawArcBetween(Origin, Destination, arc) 2) Define a Hashset<Destination,Origin> 3) If the destination, origin pair can be found in the Hashset, take the negative of the arc. Don't know if there would be simpler way to solve this...
