scrollbars will be visible when your content is larger than the window. otherwise they are invisible.

Did you fix it? What you say is weird. To sum up, your pixels values got changed when you extracted by mask? Is there any data conversion being done too?

whuber: I saw that they are off by 20m. I focused on int and float, since the area is calculated in small parts and the errors can accumulate to be larger (~20m.) And the guy above says its a wgs84 <-> RD New error which is quite likely.

Did you enable on the fly transformation in QGIS? Its a small button (globe looking) in bottom right corner of QGIS (CRS status if you mouse over). The top option is 'enable on the fly' CRS transformation. Enable it and check again.

as Curlew said, you need to specify size and seems like the plugin doesnt have all the functions so you have to do it using a command line (GDAL command line). You can get centroid of polygons by vector->geometry tool->polygon centroid and export it. Then you can do Vector->distance matrix. and it will give you distance in a matrix. Make sure you are in projected coordinate system.
