Free can mean two things when it comes to software. Free as in Free speech and Free as in Free Beer. The ESRI JSAPI is the latter, and there are many limitations with using it. Since I am not a lawyer, I can't comment on OP's liabilities when she uses the JSAPI

I Usually just set up a few PHP scripts which query the PostGIS database. It turns out to be much lighter than something like GeoServer

@BradHards: I believe that the specs suggests that the mbtiles assumes that the coordinate system in web mercator, but is not limited to it. It is possible that the library that OP is using, is limited to EPSG:3857, which is causing the issue.
