I'm afraid that R is not that good for working with large rasters and your final raster will be difficult to handle in any environment. Though I would suggest you to switch to Python-GDAL, and process your raster as an array using NumPy -it will be much faster than R.Also you may try to use multi-threading packages in either R or Python.
