+1 NESTED LOOPS & arcpy.mapping! I like the ability to make calculations within a script and add them to attribute tables or better yet to the map layout (area of each wetland type for example).

File names can't have spaces, but aliases can. Avoid the spaces in your file names and rename them in your table of contents. You can chance the alias manually if it's not a huge number of files. Linestring or poly boundary is self-intersecting sounds like more of a topology error than a domain error.

You could just disassociate the domain with the field and leave it in the geodatabase. I don't think it would harm anything to have an unused domain. Although if your domain is associated with a field, that's likely why you can't delete it in the first place.
