You definitely need qgis. The include and lib dirs can be found under the installation, eg C:\Program Files\QGIS Essen\include .

Make sure the needed paths are in your include path. Check -I for g++ or set include paths of your project correctly. This is basic functionality of the compiler.

Have you compiled gdal from source? What version of debian are you using? What version of hdf4? What compilation options? If this is happening with the gdal version provided by debian, please mail the debian-gis mailinglist or file a bug against hdf4 or gdal. If possible, provide a link to the file.

I just want to add: it is also possible to do this without python. In order to keep datasets in memory between several processing steps have a look at the saga_cmd --batch option. you can create file which specifies which modules to run. the syntax is very similar to usual batchfiles, and the files are kept in memory.

I should add that triangulation would actually be a bad idea if you want to have smooth contour lines (they will have sharp edges all over if you have little data). I think that indeed GDAL is probably the best option (I was not aware of gdal_fillnodata). As a tip, you could consider working with in memory rasters in gdal so you don't have to write/read to disk all the time.
