This may help gisagmaps.com/landsat-8-data-tutorial , a stop gap perhaps. It has the attraction of being able to be completed in QGIS, but is very sensitive to the selection of the haze parameters.

SAVE AS the shapefile, in that dialog, choose to use a specific projection. So WGS84 UTM44N EPSG:32644 should be metres. spatialreference.org/ref/epsg/32644

Use the tab key to move between the fields, toggle the locks off and on with the spacebar on the keyboard. That way you can leave the mouse on the canvas. Shift-tab reverses the movement of the selector on the fields.

Once you start using this tool, you will see it can have the length and angle locked to create specific dimensions. So if you lock 1 m and 90 deg, it should go around in a square. You can use negative values. (Is this like an orthogonal traverse?) Note the deg field can be toggled for canvas or relative angles. Also, all this works better for me if the layer is in a grid/UTM coordinate system and if the canvas is in grid/UTM system.

How extensive is the analysis, i.e. will you repeat the interrogation of the map a few times, once, automatically? Also, most types of analysis like this are done where the boundary layer is a vector, your gif layer is a raster. You might like to look at converting the raster to a vector which will be simpler if the image has distinct features and colours.

In 1.8, if you have google print as background to the map of the composer, the canvas crs must be set to google mercator, which creates the same problem of units as degress as @underdark notes. Otherwise the background will be offset from the layers. For background of Bing and Openlayers you can use the PopularMercator/WGS crs which has less noticeable problem of the offset.
