The Z values are stored in the shape.You can examine the features in ArcScene. There is no need to add a field in the the attribute table altough you can do that if you'd like: Arc Toolbox -> Data Management Tools -> Add XY Coordinates. This tool will add XYZ fields to the attribute table.

Raster is just another layer in the map - you can control visibility of any layer within a track at any point throughout the animation. You can even set different transparency at different times. I've done it several time in ArcScene and ArcGlobe, just don't remember exactly without digging up my old project so this is why I am only commenting...

Normally, you add survey hard lines to existing TIN surfaces to modify them in ArcGIS but you want to be able to manipulate the surface manually by pulling and stretching. Is that correct? Sketchup may have a meltdown with surfaces that have so many faces. Can you confirm that you can successfully manipulate your surface in Sketchup?

I made all the 3D models in ArcScene (different bookedmarked views of the same model) and exported as 2D image and just brought everything together in Photoshop or it could have been Corel Paint back then. The north arrow, vertical scale, borehole labels are all ArcScene (extruded lines / polygons) the legend, coloured arrows were done in Photoshop.
