What GIS application are you using? In QGIS you could look at using Vector - Simplify Geometries. ArcGIS will have a similar tool. It will remove vertices from a shapefile from within a tolerance, which is based on a distance.

Why do you have so many vertices for rectangles? If you were to remove all the non essential vertices (ie: the ones between corners) you would be able to get what you want. Having all those vertices is not a good thing to have in your polygons.

When you make your new column, what type do you set it as? (ie: text, integer, double, etc.). This will have a great impact on the calculation, as it can not be calculated on some data types. The default is text, which wouldn't work.

what projection is the data in? Have you created a new column to calculate the area? The column you add should be a decimal with at least levels of precision (ie: two decimal places).

What are you hoping to get as a result? It is unclear in your question. If you have two layers, and you are looking for lines from both layers to be selected from within an area, then @Surya is correct, you will want to use select by location. But your question isn't clear as to what you have or what you want to do.

@taggatmot a 10m DEM will not allow for single lane roads. Just keep that in mind when you are doing your "burning"

With this process you will want to consider road width, as roads will vary according to the number of lanes. Unless you have a high resolution DEM, "burning" roads into a DEM could create more issues that its worth. What resolution DEM do have access to?

Thank you @Underdark. This does what I want, however, I am working at a scale for North America, and there are sizing limits in QGIS. You can only use up to 5 digits, so the largest value I can use is 99999 map units, which is much too small for displaying a word cloud at a continent scale using the EPSG code of 3978. I suppose I may need to choose a different projection. Can you suggest another option?
