I've been in the geospatial industry since 2002. I primarily use ArcGIS, MapInfo, and FME. But I'm interested in learning QGIS, GRASS and other open source GIS software. I'm also in the process of honing my Python skills.

I'm not really sure I know exactly what you're trying to do here. You want to read all the files from their source folders, then combine them into the appropriate feature datasets in a Geodatabase. So all the files that are in zone 54 and end in "til" get put into Z54_Tiles feature dataset? It sounds like this is easily done in FME. Have you tried anything yet? Where are you getting stuck?

I think we need a bit more detail about what you want. When you say combine, do you mean add them, subtract them, some other operation? Have you looked at Map Algebra in the Spatial Analyst Extension? Also, are you looking to create a third raster? How would you like to retain the values from the original rasters? As attributes?

I work for a company that produces alignment sheets. There are definitely commercial solutions and they're not cheap. I have not yet seen one that is free. They can be quite complex to produce with lots of variables. If you come up with a Data Driven Pages solution, let me know.

os.walk will not work on FGDBs. Instead, if you have at least ArcGIS 10.1 service pack 1, you could try using arcpy.da.Walk. It might be faster. Very large lists in python can be memory intensive.

I would highly avoid using this method. You run the risk of losing valuable information because your vectors will become "pixelised" to the resolution of the raster. Instead, @nmpeterson's comment explains a more robust method.
