Did you try Within?

This is the answer i would give to this question. Except maybe to add that if it is one polygon on a multi-polygon layer to select the polygon in question and save it as a seperate layer, then use your clip function.

comment QGIS Shapefiles have the same CRS but dont line up. (Census Tiger Data & State Data)
Check in settings if the project crs is set to the correct one and that enable on the fly projections is checked.

comment QGIS: when using composer to save as image the image has a shift of about 50m
I think it is something to do with the CRS for the globe not readily translating onto a 2d plain for printing to scale. The globe is round and hense lines are curved whereas standard printing to scale only allows for printing in straight lines. correct me if i am wrong.

Cool. I just dont get why people down vote on a suggestion. I have a bee in my bonnet about it and that is all.

comment Why does the buffer tool keep producing ellipsoid when I want a circle?
Yeah sounds like projection problems but strange it measures it.

Ok i looked into it and deleted my previous comment as they are clearly there. what is appears that in a CRS of WGS 84 it is projected as being on a globe, hence half the world is not visible, in a CRS of WGS84 Pseudo Mercator It appears correctly. as with any other CRS, showing all landmasses.

That is a very strange reprojection. Provide the link so we can download and check it out.

comment Add new rows to a shapefile
Is it possible to join the layer with another layer. it depends on how you added your data and from what source, as if it was an original shapefile then they will all be there. however if it is a dxf that has been converted into a shapefile, it is possible that some of your polygons are incomplete and get "lost".
