@Joseph you can click on ../apps/qgis/bin/qgis.reg of the desired version to change the default startup when doubleclicking a project file.

No conflict if you use different folders, like OSGEO4W22, OSGEO4W24 and OSGEO4W26.

For the shapefile, you have to delete the .qpj file QGIS creates. Otherwise it will not look into the exchanged .prj file. You have to run gdal_translate on the raster file to change from lcc to lcc_1SP (which seems to be the problem). Can you give download links to the data? I have not found the shapefiles you mention. I guess the DEM is from sco.wisc.edu/news/…

As a first step, take other control points to compare. Maybe road crossings in poulate area, or lat/lon on full degrees. The current shift looks like Easting is without shift, and Northing with almost correct shift. and forget about twcc, they are obviously wrong.

You can take USGS Topo pdfs as reference. They offer the 7.5x7.5 sheet of Norden from 1955 with NAD27 coords and from 2012 in NAD83.

You have to write one command line per hdf file. I don't know if the SeaDAS software allows batch processing at command line level.

You can try -te -180 -90 180 90 for all. I have not tested it myself.
