I did what was most obvious to me and added new record for SRID 9001 to spatial_ref_sys column, afterwhich all seem to work as expected.

@user30184 ring errors are because I have many geometries where two separate rings create single feature and they are treated by ogr2ogr as polygons. If I convert these to multipolygon, errors are gone.

Nice tip. I tried to reproject and clip at the same time, but I put -clipdst before the filenames, so it didn't work, and I didn't read the error message carefully about partial reprojection possiblity with OGR_ENABLE_PARTIAL_REPROJECTION nor I would have known how to define that option ;)
