So basically you are asking for an abstraction layer (API) to make the switch of formats easier? Just because in your original question it sounded like an advantage of sqlite. And concerning user-readable... Well, open the sqlite db in a text editor and see if you can read it. For the slow map composer, please open an issue and list the evidence that suggests rewriting the XML is the cause.

Can you add a small extract of sample code to see the context in which the edit form is shown (edit existing feature, add new feature...)? Also it would be great if you could mention the QGIS version you are using.

You can directly call setChecked() as well. But the behavior of QGIS is undefined in this case. Instead you can use QgsEditorWidgetWrapper.fromWidget( instudy ).setValue( 'T' ).

Pretty much. This is used for the default state (when used as a widget independent of any field) and will be overwritten by QGIS when used in combination with a field.

The point is, that you can configure things in QGIS that you are not able to configure in QtDesigner. E.g. the representation of True/False in the data cannot be configured in QtDesigner. Common representations are 1/0, T/F, t/f... You need to tell QGIS which one to use.
