GeoProcessing tools honour selections so do the trace get you selected edges then use the select by location tool to select your polygons and export. But this is really a different question on its own.

My remaining question is how to get the Polygons out! I have 50,000 Flags so I assume I iterate a model, convert the selection to a feature class, then intersect the polygons. Is this correct or does and easier way to get the polygons out exist? I feel I need to get the Polygons IDs onto the rivers and then just trace upstream.
