If they are in use by other users, I can not change Data source handling in my instance of QGIS. Which is strange, as this setting does not change source file in any way and should not be locked by QGIS.

Prior to version 3.0.x, I had no problems with this setting in all my years with QGIS. Wrong parameter pop up window, I mentioned above, happen only after I try to change Data source handling from or to "Ignore shapefile encoding declaration" and hit OK to leave Options. Are you able to change Data source encoding in your QGIS 3.0?
