I ran a simple Vector -> Geoprocessing Tools -> Difference query on two layers in QGIS. I can see my new layer (called Difference) showing up in the Layers window and I can see all the points from my both input layers and Difference layer on the map projected into EPSG:4326. All good, as expected.

I tried exporting the Difference layer as shape files, csv file or just copying and pasting a row from the Attribute table (followed steps in this answer) and every time I get a file that the geometry is NULL.

What am I doing wrong?
