While exporting the rasters using rioxarray, nodata value is undefined after the mask
Should be fine with the code below.
ds_mask = xr.open_dataset(path_mask)
nodata_value = np.nan
ds_mask = xr.where(ds_mask == 0, nodata_value)
ds_mask.rio.write_nodata(np.nan, inplace=True)

Wrong projection- Creating GeoTIFF from Sentinel 3 Land Surface Temperature (LST)
Sentinel-3 products don't have rectangular grids so you cannot use a classic transform.
Here is a thread with an example on how to geocode Sentinel-3 data with rioxarray (it's a bit complicated).
